After I installed aftermarket rear spoiler and de-activate the automatic rear spoiler pop up system, rear fan motor sounds louder. It is making noticable noise! Is there any problem with my car? Or is it simply because I de-activated rear spoiler?

Perhaps the baffles are different on the revised spoiler, allowing the sound of the fan to come out sounding louder, or possibly, when you put things back together, some of the mounting fasteners weren't reinstalled well, and the thing is loose in there, and when it kicks in, it sounds noisier because it's vibrating.
