-tranny hard to get into third gear
-alt bearing shot needs new alt
-pulsation in brakes probably from sitting for 4 months but no way to know for sure unless driven more miles
-clutch grabbing high but is original clutch with 42k miles
thoughts? major concern is the tranny

Alt...no big deal.
Possible pad transfer to rotors from washing and storage? I doubt the rotors are warped, but that can be easily measured with a wheel off (dial indicator)
clutch: replace slave and accumulator, simple fix. Also a good time to flush the entire brake/clutch fluid system out as well.
Perhaps maintenance flags, but not a red flag IMHO. Easily negotiable on pricing.

spoke to Stan at gbox tranny in CO and he said actually very common for synchros to get worn if car was driven hard. Misshifted. Can be fixed for a round 2400 bucks then 6 hours to take out of car.

I think that passing is a good idea. They are trying to sell the car for top dollar, and these are not simple problems. Yes, they can all be easily fixed, but why pay so much for a car when you have to put thousands into it to make it right. The tranny is $2400, the clutch accumulator and slave is another $2,500, brakes - it sounds to me like they need replacing, I don't know what kind of pad transfer there would be if the car was sitting idle, there is no contact between pads and rotors. Alternator, sure, it's an easy fix, but that's another multiple hundreds down the toilet.
My suggestion - Walk fast in the opposite direction. Never get emotionally involved in a car that you are sending for a PPI. You need to make a rational decision based on what the car needs. Your PPI was money well spent. Say thanks to the mechanic, and start looking for another one.
