Question 2003 996t VERY difficult to shift gears..help?

I have a 2003 996t with 27k miles. I have the GIAC stage 1 flash, diverters, EVO box. Clutch was replaced at 20k, I've driven it for 5k while flashed.
Here is the order of the weirdness.
1. I had terrible creaking sounds coming from my shifter. Thought it might have been the SSK, but it wasn't.
2. My clutch resevoir was almost empty which led to the saggy peddle not returning to the proper position (filled res., pedal fine and firm now)
3. Now, I can barely shift gears. It's almost like the shift cable/linkage is screwed. Incidentally, this happened right after the resevoir was filled by the dealer. Any thoughts? Please?
