I've helped Chris Cervelli do several allignments and done my own on his equipment. Using individual stands that are leveled every time they are set up, it takes about 35 minutes to level the stands, set car, lock wheel and brake, set sensor heads and wires, check tire pressures, and place ballast in drivers seat. If the car is pretty close and just needs small adjustment, it's perhaps another 3/4 to 1 hour to set then remove equipment and lower car. Figure another 1/2 to 1 hour if doing a corner balance from scratch (say when a new coilovers have just been installed). Wheelbase can also be set on the later cars.
Chris charges $200 for a basic allignment and $300 max for allignment and corner balance. Remember that high quality equipment for this is easily over $20k. It's not unreasonable for a shop to charge a bit more than hourly rate to cover this cost.
A big factor is the attitude of the technician. Is the job being done "just right" or "close enough"?
