She is finally getting the waterlines welded (on a new water pump), plus RMS, a new clutch, flywheel, coils, plugs, etc etc

Sweet! Check over everything rubber and plastic on top of the engine while the engine is out and replace anything that looks even remotely questionable.
A good idea to replace the plastic oil filler tube as they often crack from age and are difficult to do in the car b/c of the metal oil dipstick tube that runs inside of it.

I did mine engine in the car. It wasn't very hard to do. I did make a driver tool for the new seal out of a piece of PVC notched to clear the rear sheet metal, there's a photo of it I posted around here somewhere. Also much discussion on avoiding the "upgraded" 997-GT3 style seal which tends to re-leak and sticking with the 996-GT3 original style seal.

What clutch and flywheel did you go with? Planning on doing engine out PM when I do the coolant lines within a couple months. Good suggestions on here.
