If the car is not unlocked in 5 or 7 days (never remember which) it goes into sleep mode where the remote is disabled. When that happens the car acts exactly as you describe.
After you turn the car on (doesn't have to actually start) can you then take the key out and use the remote? If not then the things I could think of would be:
1) Computer and keys need to be reprogrammed to recognize each other.
2) Something wrong with the remote antenna on the car.
3) Everyone's favorite security module.
A dealership should have a PIWIS and be able to diagnose this pretty quick.

look at these guys. I sent a waterlogged unit in they sent back a different unit with my program information. for $540 keys worked fine remotes work and it was plug and play.
