There's some conflicting info floating around about whether there is a separate amp for the sub box. In my 2004 C4S there a single amp located in the storage area under the trunk; there is NO separate amp for the sub box (unless it's physically in the same package as the other amp).
The amp is hooked into the MOST bus, so unless you are willing to forgo integration with the PCM and onboard computer, you are limited to swapping speakers and adding a piggyback amp. But swapping speakers and adding a sub amp makes a big difference.

There is no amp for the Bose Sub Box, If you are going to redo the system, you need to replace almost everything....Including the Head Unit(s) ..amp And you need to cut the end of the amp wire connector to wire in the new amp...Have fune
