That'd be tough... I love open-air driving and I bet that's a great car w/ the Cayman engine. However, I'm a 911 man at heart, so I'd lean more towards the 997.

If money is not an issue, sit on the decision for a month. See what keys you end up grabbing each time you go for a ride, and that will tell you which car you truly want to keep. You have a very hard decision to make.
I have been shopping for my first P-car for 11 month´s!!!! It started with a Boxster, then a 996 C4S. Then I drove a 96 coupe and my idea of what I thought I wanted have changed again.... my god its beautiful.

The Bx is the better driver's car. You already know that. Especially the way you have it set up.
I, like you, would be more worried about damaging the 997 and losing even more $$. Cash out on the 997 now, while it still has some value. You weren't looking for a 997 anyway, it just happened to you.
Continue to enjoy the Boxster as the true sports car that it is. Top down motoring will still be an option. (just like a sports car!)
What was your thinking when you bought it? Were you going to keep both cars? Were you going to replace the Bx?
But the Carrera S IS awesome...

+1 Keep the Boxster. Coming from a guy who owns one of each.
The Bx is the better driver's car. You already know that. Especially the way you have it set up.

I was thinking to sell the 997 as well when I bought it. But the thing is so nice it is hard to let go. But already on a rainy Seattle morning I cringe at the thought of taking it out.
The Boxman on the other hand I envision turning the traction control off and having some fun running my shop errands today. Sometimes when driving it in the wet I even scoot a bit to the right of the lane when I see some standing water to see how much of a splash a 275mm Falken makes.

Some perspective from yesterday. Had a group lunch for our local racer/track guy list, heavy BMW tilt and I always get ragged on for my fascination with the air cooled (if not torsion bar) cars. After we break, standing around the parking lot, the C4S garners attention. Even from the guy who just got a $42k '05 997S. (Even he was considering the move up from his '79 to a 993, but for near similar money he figured he'd go with a 10+ year newer car).
Ultimately, cars are cars. They get scratches, etc. At nearly 15 years old and 130K, the C4S presents well against the 50K '05.

Sell em both. If you want a toy, get a 993turbo. The wow factor cannot be duplicated. Best car I've ever driven.
If you want a DD, keep the S or even better get a 996 turbo. The S still has the IMS issue and I've been through the blown engine experience with my C4S ( subsequently sold ) There are good deals on 996 turbos and the engine is as bullet proof as you will get in a Porsche. If you want to keep one of your cars, I'd keep the Boxcan. More fun to drive, you have a lot of time and energy in it and you appear to like ragtops. The S will likely depreciate more quickly than the Boxcan and there is nothing special about the S. I like to have something special in my toys, thus the 993 turbo and my previously sold 250SL Benz.
No matter what you do, you can't really lose unless your engine blows up. More likely in the S than the Boxcan given the vintage of the respective engines.

I'm gonna just throw out a different idea. You seem to like the Boxster as a driver's car and convertible. Sell both and get a Boxster Spyder. Could you break even doing that? Depreciation should be very kind to the Spyder.

There's a lot to be said for not having to stress about scratchs/dings etc. I'm not a big Boxster fan but your's is special since you have part of yourself in it, so it's more personal. I think the suggestion to sell both and get a 993tt has merit. You could alway keep the 997 and just budget for once a year to have one of the Dentpro guys go over it. Nice to have such a tough decision.

Back in 96, the turbo was a revelation in terms of power. Nowadays its a quick car, but doesn't have the wow factor of lets say a 997 GT2
