Windex and Window Rubber Problems

I have noticed that when I clean the windows with Windex that black from the window rubber comes off on the paper towel. I try to avoid wiping up against the rubber, but it makes it a pita to clean the windows. I don't get any black on my microfiber towels when drying the car.
Also, the rubber clouds up at times (I suppose its after cleaning and getting Windex on it). I can rub the whitish stuff off with my finger and it looks good (well pretty good) again. Could the clouding be caused by the Pedros Ice Wax that I put under the rubber some time ago?
Any suggestions for window cleaner besides Windex?

I wonder if its the ammonia in the windex thats causing it... There are ammonia free window cleaners from the parts stores - marketed to clean window tint films since ammonia tears those up. My personal experience is that these dont work as well. I have been using stoners window cleaner - spraying it with enough clearance from the rubber seals and using newspaper to wipe the windows clean. The newspaper does a great job of cleaning the glass near the rubber gaskets even without the stoners being applied up to the edge. I think the newspaper scrubs the glass requiring little effort and does not leave fine threads on the glass like some new microfiber towels will leave. It really does not take alot of stoners to clean the window....

I did a search on this very subject just yesterday. Seems Windex is the WORST thing you can use as it streaks and may discolor tinted windows. After researching this board, yesterday I got Stoners Invisible Glass in the spray form. I used pages from Friday's Investor's Business Daily and I now have the clearest windows ever.
