Default Top Transmission Question

This is probably a rookie questions but I need some help. I replaced both gears in the convertible top transmissions on my 06 Boxster and have a question about syncing them back up. I understand that they both need to be in the same position relative to the clamshell when you plug the cables back into the motor. But do I need to worry about where the motor is in positioning and the switch. Is it like a window regulator that once it is replaced the the system uses the resistance to know where the top and bottom are? Or do I need to guess and hold the switch to the what I assume is the serve position and then plug the cables back in?

Any advice on how to proceed is appreciated.
