Looking at a car in the east coast with barn header exhaust and stage 2 rs barn chip.
will it still pass California emissions

The RS Barn chip runs a little richer, Im not sure if California Smog slides their scale any for age of vehicle but the real question perhaps would be "does the car even have a catalytic converter" anymore now that it has a header etc...

With a header it will not pass smog in California. Are these mods a good thing or will it impact longevity of engine

I had headers on my first gen Miata, and it passed SMOG. I had kept the cat.
Once the SMOG shop realized I had modifications before the cat., they would not certify me, even though the car passed the sniffer test.
This was 20 years ago...
