Post Engine is cuting-off while driving under heavy rain.

Ok I think I have mostly discovered my problem but not quite. My car runs very bad while in heavy rain(vrooom vrooommm vrooomm... over and over again and while driving when it cuts off then back on it jerks pretty bad...in short the cylinders are misfiring). I let it sit under heavy rain for about 1 hour to 1 and a half hours and then it works again so i believe it only happens when driving because something is getting wet under the car. I have spark to all cylinders even when the engine is cutting off, so i think that something that controls the injectors is getting wet possibly the wire leading into the MAF sensor since the MAF and the entire top of the engine are dry. My Chip and KLR boxes under the passenger compartment are also dry. Does anyone have any idea of what might be causing this problem?
Wow my post is messy hope all of you understand.

Make sure that water is not leaking onto the computers from the battery tray.

and that your seal is good on your fuse relay box and nothing is getting wet and shorting. Do you still have your front "bat wing" and belly pans?
