Rod, what about the assertion that it is weaker doing it your way rather than using the whole roof inc pillars? I assume the roof panel is welded in by the factory in the way that you're doing it though, yes/no?

Correct mine is going in the same as factory,can't see how putting an extra join in the pillar is stronger(or easier in the long run for that matter)

Yes, I thought that was the way it came from the factory. I'm still vacillating about cutting out the one from the spare S2 and doing the same.

Best way is to replace the skin only. Use a spot weld cutter to remove the factory welds and re-weld new one in same spots. If you are worried about strength you can add some extra spot welds but I would say the difference will be minimal . The challenge is in separating the used replacement skin (old seam sealer is a bitch) without causing too much damage. This takes the most time out of the whole process.
