You may also check the AFM or/and the coolant temp. sensor.

My failing FPR started doing a similar thing, rich at cold idle, stumbled, ran OK above 3K but blew black fuel smoke under hard boost. Replaced FPR and no problem. Between the bad FPR and couple of vac leaks my plugs were absolutely coated in unburnt fuel, #4 was the worst by far.

Check (not in any order)
- Vacuum leaks
- O2 sensor
- Fuel Pressure Regulator
- Eng Temp Sensor
- Intake Air Temp Sensor
- Clean AFM connector (AFM sensor to wiring harness)
- Voltage at idle from AFM (should be 0.6-0.8v)
- If all checks out, I would start looking at the injectors.

Are you runing non-stock injectors? Or you have 2 sets of stock injectors?
If you are running larger injectors or higher fuel pressure then it will run rich unless the software compensates for it.

Unless the software is dead-on it's hard to get the 55# to idle nicely. Try the stock injectors + software
