motor mount replecement question
Since I'm going to have the Transmission out of my car for a rebuild, is there any reason why I can't replace the motor mounts during that time? Or would it be best the put the trans back in, and then do the mounts?

There isn't anything done in the area of the motor mounts while replacing the transmission. It's a completely separate job.
MM's are usually done as a WYAIT during oil pan gasket replacement or at the very least, steering rack replacement. Or those jobs are done WYAIT during MM replacement.

The only other car I have with a trans axel is the Pantera. Motor mounts last forever in that thing. Only during an engine change out have I ever replaced them, and they're very cheap.
I thought maybe the torque tube had to be connected to the engine for alignment issues. Thanks.

without the torque tube and trans in when you undo the motor mounts there would be NOTHING holding the engine in place it would be free to move about the engine bay. Which might sound good but it is a big heavy lump to maneuver around....but with the trans and torque tube in place it will stay pretty well lined up to the mounting points not going to fall forward into the radiator.

What JB said. You NEED the mounted transmission with torque tube reaching forward like a massive arm holding the engine in place. It's a bit like having a strong man helping you hold it steady, rather than a massive free pendulum.
