The flashing gear indicator lights could be a loose connection in the spare tire well or up at the central electric panel. I assuming the flashing is erratic?
The tea kettle whistle is probably from the new idle air control valve. It's normal.
Leaking caps won't cause erratic idle.

Changed temp II sensor and plug tonight.
Still running well at speed, but idle not steady.
I feel like it is running rich, due to that fuel smell from exhaust.
It is also continuously making the tea pot noise.
That does not seem normal to me.

You need to work through the troubleshooting guide and try building the jig I described to test the intake for leaks.
So many things can go wrong during an intake refresh, most of them have to do with leaks but some are electrical or fuel related. There's a good chance that there is more than one issue and the symptoms are running together.

If a professional mechanic with a smoke machine was going to pump smoke into the vacuum system to check for leaks, where would the put it in?

Finally hooked up the pressure tester and pumped air in.
No movement on gauge at all.
No air sound anywhere.
I checked the air from compressor by pumping up bike tire, and felt and heard air coming through when MAS was not hooked up to engine.

I just responded to your PM, but I think you still have air leaks.
Are you sure the MAF is seated all the way down? I think I had to jam something like styrofoam between the gauge and the hood to keep it from lifting up when I pressurized it. If that's not seated and held down you won't get very far.
I also suggest you isolate it into smaller parts. Here's a jig I built to isolate and pressurize just the TB:
Those are 3" 'Cherne plugs' used to cap off plumbing while you get a rough plumbing CO by filling the system with water. You can get them at the local hardware store and they fit perfectly in the sides of the tee.
When you are pressuring at the MAF you are checking:
MAF O-ring
TB hoses and O-rings
crankcase breather system including:
Oil filler cap O-ring
Dipstick O-ring
Cam cover gaskets
Oil filler neck hose connections
