to mount the battery in the trunk would it be better to run the cables under the car or through the car

It would be safer to run it inside the car because it would then not be outside dealing with the elements/heat/whatnot. Though it would be harder to do since its not a little stereo wire - you'd be using a 2 or 0 gauge wire. If the wire has enough protection on it there should be no issues with running it in a protected place under the car.
