dunking the exhaust won't matter - we've had my brother's truck in water up to the windows and it's fine in that as long as you do some prep work. You'd have to find the breather for the tranany and extend that using surgical tubing up to the engine bay and make sure the joints and seals int he tranny are in good condition.

In general, with the axle joints and everything, you'd really be limiting the life of all the components back there. Even with this done on the truck, the fluids get changed once a month in it because of water seeping in. To waterproof the truck, you have to worry about: distributer, any electrical connections in the engine bay, axles, axle seals, tranny seals, tranny breathers, axle breathers, transfer case seals and breathers, and many small things. It's not an easy job to prep a car for water.

A Jet ski doesn't weigh that much and it'd be a lot better idea to have someone help you out when you're launching it. Just get a trailer tow dolly that's not very big and bring that with you and launch it by hand. You won't need the car to launch it that way and it'll save you time and money in repairs. Hell, the only reason we don't care in the truck is becuase we change fluids and keep it very well maintaned - it looks like crap, but it works great when you keep up with it!
