Default rebuild question

I'm re-building my mag case - 2.7 - CIS pistons.
I had the case faced and then line bored. They were warped so far out that the crank wouldn't turn on re-assembly. I'm using the same cylinders, pistons, and heads with the exception of port side center (#2) - that was the one the studs weren't loctited in when the timecerts were installed by the PO.
Anyway - If I measure the deck height with a caliper - piston flat to cylinder top - on my cylinders I have .95 mm stbd front cyl - 1.05mm port side front cyl. Stbd rear is 1.65mm - Port rear measures 1.75mm.
It appears as if my machinest cut a little more in front
If I use the solder trick (1.75 mm solder) - It doesn't crush down on any of the cylinders.

The question is -
Which way of measurement is more accurate for this situation - I'm thinking of putting her back together with the one extra added .25 shim on the stbd side and leaving the port side alone.
