I have an 08 GTS that the PO had the factory iPod input put into the center armrest. Since I've owned the car when I have radio set on AUX for the iPod it constantly hisses, loudly. And it's seriously low-fi. Almost seems like I'm playing the iPod through an FM converter.

I've replaced the cable with no change. Anyone with any ideas?

The factory input on pre-'09 vehicles actually is an FM modulator. So that may be your problem.
