Apart from PTS, which was very rare back then, I think it is more that some colors that were less popular then are considered desirable now, likely just because there are fewer of them.

Of course there are still a few colors that were rarely ordered back then (cause they weren't popular) and are still not so popular! Meridian Metallic comes to mind. (Apologies in advance to anyone who owns or loves Meridian Metallic)

2003:

Colors are.... interesting and you have quantified it well @pfbz - some colors became more popular now, and some stayed undesirable despite 20 some odd years out in the wild.

Seal Grey Metallic was the 3rd most popular color behind Arctic Silver and Black. Speed Yellow was a distant 4th, which actually means there are quite a few yellow cars out there (~345) and it still carries a big premium - even though it was a free color!

There was some version of red that wasn't Guards and some version of Green offered every year and yet hardly anyone ever took it (Reds - Carmon, Orient, Zanzibar) and ("Greens" - Dark Olive, Dark Teal, Forest, Rainforest, Wimbledon) Some of these came at a premium, most did not. The "right" combo also matters. Cobalt Blue on Graphite Grey actually looks really good and does well. Nobody cares about Black on Boxster Red, and Arctic Silver on Graphite Grey is sort of universally despised.

My favourite all-time color stat is the 11 Nephrite Green interior cars out there. This was a standard interior color offered EVERY year. I know the green goes back to at least the 993, so maybe it was a legacy or 90's thing, but it is a wild color that was unloved every single year.

PTS (Metallic and Non-Metallic) was 1% of 996 Turbos. Would be really curious as to what it is nowadays, I'd suspect MUCH higher.

I'd argue that Midnight Blue on Graphite Grey looks pretty darn nice too. I might be biased.

Same. I'm not a big fan of white cars, but with a wild interior color like that I like it.

$83K w/40K miles

Would have guessed more, but pre-Nov macro jitters are prevailing

(still that was a $45K car only a few years ago)
