Recently purchased a Millennium Edition 911 (my first Porsche, yay.) and despite how great it is there are a few items I'm considering changing such as: (1) side markers from orange to smoked, (2) replacing the navigation unit with a newer double DIN unit with Bluetooth, (3) adding a performance part or two (like intake and exhaust), and eventually (4) the wheels. The stock chrome wheels were already painted silver when I got it. Current navi doesn't work and is hilariously archaic anyway.
General consensus is that even though these 911's were numbered special editions, they don't really add a lot of value over a regular Carrera 4.
I can't say if it will become more valuable in the future or not (nor can anyone else with certainty). However, any change that you make that can be put back to stock won't hurt/help/affect the value or collectability. Just keep all the parts you change out so you can put it back to stock in the future, if necessary. Modify as you please.

another vote for change whatever you want, but make sure it's reversible. Keep your old bits.

Nothing you are talking about sounds like it would be hard to revert if needed should the value ever jump.
The only worrying thing in the list is the head unit. Make sure no wiring is damaged and the factory harness is left intact.
If you are serious about trying to retain any collectibility in the future I'd suggest keeping your eye out for a cheap factory head unit and the glossy wheels (though as much as people hate them I've yet to see a set of the 18s come up for cheap that aren't already trashed). Then you can store them away ready for reinstallation or passing on to the next owner.
Unfortunately the ME is the 996 (literally and figuratively) of the LE cars. No one seems to really be interested in them for their limited run. I highly doubt that is likely to change anytime soon (e.g. 10 years or more).
I would also only modify in such a way that its completely reversible. Even though people don´t appreciate the 996 as much as other 911s now, historically all 911 special editions end up going up in value.
Resist the urge to add an aero kit, lol. As noted above, anything you bolt on should be able to be unbolted should values go up,down the road. Enjoy it!

On the headunit if you wanted more functionality and stock look if you have the PCM2 you can install a Dension Gateway 500BT (Dension unit with built in bluetooth connectivity).
I'd try to source original chrome rims but to each their own
Just read that yours is a millennium edition, not sure what all the options are for PCM1 (if thats what you have) but i'm fairly sure you can add in an AUX cable fairly easily.
