996 Alarm System Options
I got a new key and had it programed by the dealer. However, I don't think its doing everything it should perform. An introduction video on the 996 said hold down the key for the doors to lock and set the alarm(mine works fine).. Continue to hold down the key and any open windows and open sunroof will close....not mine! Is this an option or on all cars?...thanks.

What does your owners manual say?
My 99 owners manual says: "Comfort function when locking vehicle - Hold car key in door lock in the locking position (for at least two seconds) until the windows have reached the desired position."
It does not say anything about using the remote to raise/lower/close the windows, and since my remote does not work anymore I cannot test it to see if it will do what you describe.

My 996.2 will roll down the windows if I keep holding the unlock button.
Of course the range on my remote is not great, so that means standing at my car holding the button before getting in.
I think I've done it once or twice when I was talking to friends before getting in and driving off.
I use that feature more often with my wife's Honda Odyssey since the range on her remote is about 25x my Porsche and my BMW.
Long range is a good and bad thing.
We've found the minivan doors open in the morning because someone(Me) had their keys in their pocket and the button accidentally got pushed sometime in the evening.
No such issue with the Porsche.
