I posted a link in the craigslist thread about a wrecked 99 with a 3.6L engine that is being parted out. No clue how much the guy wants, or what was involved to make the 3.6 work with the 996.1, but maybe worth checking out?

I said it before and I'll say it again, sell it as is and use the money to buy another lower mileage 996( if you love the 996 that is). They're cheap disposable cars right now...

I think there are valid points for several options which entirely depend on you. No matter which option you choose you will be way under water on this car. The most economical would be to cut it loose as a roller and use the funds to replace it as said before.
IMO I think the option of you rebuilding your motor yourself is the least desirable. Unless you have the work space, funds, knowledge and tools and most of all patience and more funds and lots of time.
If you love that particular 996 and maybe have done lots of other maintenance items and plan on keeping it to enjoy for the foreseeable future go motor swap with budget dictating what type of motor to go with (rebuild or used).
Selling as a roller and cutting your losses seems like the most sensible. You should easily be able to replace that car for about 15k$ If you are going to replace it maybe keep it as a parts car?.
