That's really confusing. If the water based paints are truly Pearl effect, how could you match-paint using conventional paint? I think the factory might have used the term 'Pearl effect' just to denote the water based nature of the paint which probably looks no different from it's non-water based equivalent. May be an environmental issue?
The only colors I've ever seen in person on a 993 that have Pearl effect are a variation of White and Speed Yellow. Probably paint-to-sample.

Porsche has broadened their line of non-metallic paints considerably since the 997's introduction in 2004/5.
The Riviera Blue 997TT is a Paint to Sample car. I wrote a fairly long article for Porsche Panorama that detailed some of the complexity in Paint to Sample 997s. I suspect things are getting a lot better, as they prove their production processes out with more and more colors.

I suspect that the 'pearl' issue is something that we are missing in translation from the German. As I recall, Porsche has had a very few "pearlescent" paints which began to show up around 1985 with the Gruppe B 959 produced in pearlescent white. Those paints actually contain bits of oyster shells to get that pearlescent look (as opposed to metal flakes for metallic jobs). This drives the cost of a paint job up significantly.
