A little bit more detail about your situation might be helpful to help us give you good suggestions, was this after driving in heavy rain, just sitting for some period in rainy conditions, or after washing the car? Have you checked the front floor panels for any water? Water can get into the front and travel back to the rear footwell. If you have sunroof you might want to check that the drain holes to make sure that they are clear and that the drain hoses in the rear are properly attached.

I had the same thing a while back and it was caused by an improperly fitted windshield from the when the PO had it replaced. I had it refitted and it stopped the leaking and more noticeably, the creaking.

I had the same problem. Changed the sunroof seals checked the drainage holes no joy. Water was running down the B-pillar rather than the drain. Temporary fix was Gaffer tape (very ugly). I eventually did a sunroof delete after water got in the immobiliser. Radical and expensive but happy now.

I've been fighting a similar issue in another car. I think the issue was that one of the sunroof drains was partially blocked. It would drain water, but when I checked the other drains, they all drained water substantially faster. When it rained hard enough and that corner was the low corner, the partial blockage was enough to cause an overflow and interior flooding.

I tried sucking the block out with a vacuum (no luck), pushing through with a bit of flexible metal "rope" (no luck) and finally using an air compressor to blow air through (success?). The water now flows through that drain much more quickly and it's survived a few big rainstorms with no flooding.

i wonder if the water is getting flung off the rear wheel and somehow getting in from there.

I recall a friend had driven on a very wet day as well. No water in front seat foot area as the water settled in the back seat foot well and under the front seats. Couldn't find the leak via spraying water all over the car. Ultimately found out water was entering around the front dash area where some wire harness lost some sort of rubber housing which made the wire harness water proof. After lifting the carpet they found the front seat foot area WAS damp. The water simply moved quickly to the back seat foot well where it settled. Hope this helps.
