Sounds like a project to make an aircooled motor work in the watercooled 986... Not sure how the motor sizes relate (ie one is wider but lower etc). However, a 996 3.6 in a Boxster has been done before. Need to worry about some things I'm sure.

Don't try it.
Local guy here who owns Durametric (code readers) put a 1999 3.4 into his 1998 Boxster. Works great except he ended up having to do 996 brakes (same as Boxster S execept black) and spend lots of money.
Just sell yours and buy a (used or new) Boxster S.
