Air gets into the blower itself from underneath the blower:
The blower sits on the passenger footwell "air box" which can be seen from deep down in the passenger footwell:
The actuator arm opens or closes outside air. The outside air inlet to the air box is behind the mesh on the left side of the blower:

But for the mice to have gotten in that way they would have to make it past the blower-cage itself, which seems unlikely. Check the rubber boot between blower housing and heater housing for chewed holes.

Good point, Jim. I moved the rubber boot around to get into the plenum last night, but didn't notice a hole. But mice are pretty amazing at getting into unlikely places so I think I should definitely disassemble the whole mess and take a good look at everything this weekend (a friend of my wife's is coming for an overnight visit so I am free to disappear into the garage for the whole weekend! :-)
