Correlation between input shaft and centering hole on steering rack?

According to the step 2 dis-assembly you are supposed to make marks on the input shaft and its housing so you can line up the steering wheel.
The issue I'm having is that when I line up my input shaft, I look in the alignment hole on the bottom and see that it's off center. I have tried twenty times to get the centering hole centered AND the input shaft marks aligned with no luck.
Should I forget about the alignment hole and just make sure the input shaft is aligned per my marks?
