I am, for the moment, the owner of one of each having picked up a white 2010 Boxster S yesterday and not having sold my 2004 S2000 which I have owned for 10 years. A few early observations are that the Boxster is definitely faster and with less effort - torque matters. Steering and handling feel a little less lively at civilian speeds, but the Porsche definitely livens up when you push it a little (the S2000 did, too, but its personality changed less). I have no idea where the Boxster's limits are except that they are very high - will have better data after taking the car to an autocross school next weekend.
Definitely less tight inside and better rear vision - backing the car with the top up is much less of an adventure. Also quieter cruising on the highway, but that is a low bar relative to the S2000. Suspension is about as stiff with 19" wheels, but that may because the dampers on my S2000 are original and definitely less sharp. No clear opinion on the seating yet, as mine has adaptable seats that are still set for the last owner and reverts to his settings when I unlock the door () - need to get in the car, spend time optimizing the position, then wipe the old settings. I'd have actually preferred manual seats, but I'm an analog kind of guy.....
Had the first generation 2000, S2000, purchased used with 2,900 miles on it, for 13 years and 50K miles as my DD. Totaled it last year pulling in front of a F150-I was stopped, he kept going. Loved the car, VERY little maintenence, VTEC, shifter, looks but it did acquire some rattles and no mid range. Bought a used, 12.9k, 2010 987.2 S Boxster last year to replace it. I believe it is a major upgrade. It is very smooth when you want it to be and a beast when pushed. You can drive the Boxster on a interstate highway road trip in comfort but that was painful after only an hour or two in the S2000.
I ended up purchasing a 997.2 base last month and thought I'd report back here incase anyone is reading through this and wants to know the end of the story.
I really like the 987.2 cars and think they are a great value but the 997.2 won out for 2 main reasons:
1. I've always wanted a 911.
2. I have a 3 year old and decided I could drive the 911 a lot more than I could a 2 seater at this point in my life.
I'll also say that I like the smaller more tossable 987.2 in a few ways but the 997.2 does not feel big and is a ton of fun!
I have owned many S2000's over the years. They are extremely fun cars to drive and worry free ownership. I know you will enjoy the jump to Porsche of any variant, but the S2K will never lose its place in your car heart.

P.S. my track toy is still a S2k!
Yes, the S2K still has a place in my heart and I miss its gearbox and wish the 911 was as smooth. Luckily, I have a coworker with an S2k and we often drive it to lunch bc she likes to let me drive (she drives ms daisy but enjoys my spirited driving style).
